I had same behavior, secondary drvie desappear after sleep. Mainly when I put the machine to sleep it wakes itself up automatically. I have looked at the 'SPIN UP' times on both drives and neither shows to be out of specs. I'm running the anniversary update on Windows 10 Pro. When it is gone, using Disk Administrator to rescan the disks does not find it. But it has not.

This is a 2TB HDD that came with the system (a Dell XPS 8900) that I have since made into a data drive--all my programs and OS are on another drive. Does anybody have any other fixes (other than perhaps disabling S3 sleep)? Guess I could try and get a REGISTRY trace figured out that might show me whats going on. No luck yet.
